The Pairwise alignment command only works for certain pairs of sequences in my alignment, but not for other pairs. I think it is a problem with the command since it used to work for me without problem.

Follow-up. The problem occurs when sequences are different length, but since this is common in alignments I think this is a bug. Should short sequences have “-“ so that all sequences are of the same length?
